You should fix the rotational DOFs at the "truss only" joints.

Yes, you have to use a different vector for elements that coincide with global vertical

Python is shown in the post, but you can do the same thing with Tcl.

The E values for your Elastic materials are VERY large. You could be running in to numerical conditioning issues.

You should try your analysis with a different steel model. ReinforcingSteel is known to have some issues.
